I save a lot of stories in Calibre too.

This, OP. If you feel like things aren't organized to your liking, calibre is a great library management tool. Add the plugin FanFicFare and it'll download each story with tags intact. Then you can search by fandom, by pairing, anything that's tagged.

Calibre has saved my life AND my fic library, lol. I download all kinds of stuff with FanFicFare and save it with my own tags and organize it by both fandom and pairing, with color coordination and everything.

I rely on FanficFare as well. I love being able to search warnings, pairings, genre tags, and etc...
