Well, because most of the time it's not beautiful pixel art, for starters.
If you look at actual pixel art by professionals from before 2000 it all looks much better and has more shading, more depth, and more visual interest than any indie game out there. The pixels are smaller, and arranged to not call attention to themselves. There's clear distinction between the foreground and the background, which is not something I take for granted anymore. I'm not saying everything has to be SFIII or Garou: Mark of the Wolves, but....come on.
Basically the only indie game that has actual beautiful pixel art is Shovel Knight, because the devs worked hard on that game.
