As I've been replaying Baten Kaitos: Eternal Wings & the Lost Ocean lately, I'll say Ayme and Folon (since their leader Giacomo kind of qualifies as a prolific/reoccuring baddie). They are very significant presences in their own right, great fun, and definitely a sign of how very screwed up the Empire is. Characters who illustrate the flaws in the worlds around them make me glad.

It feels terribly unfair to classify any of the kids from Bokurano as minor but I love Daiichi Yamura.
