Maybe because there's a huge, HUGE amount of baggage behind Christianity and proselytizing, converting people by force, wars and genocide in the name of religion, oppressive legislation in the name of religion, etc. etc. Writing characters as gay or trans when they're straight in canon sounds like wishful thinking on the writers' part, but regardless of whether or not you like it or hate it, you have to admit it doesn't carry the baggage that religion carries.
