One, if the point of view is that that's what Atem wanted, then it's a good thing. But I don't feel we ever really got that? He spent all this time figuring out who he was, and ended with a distant attachment to his friends in Egypt, and a more immediate attachment to his friends in the present. He never really made it clear what he wanted, aside from figuring out who he was, and he already did that. He then didn't have any time to process it and decide what to do next. It was very rushed.
Two, it was very abrupt and left too many things loose-ended. He never said goodbye to his friends except Yugi, and we don't know what happened to anyone else.
Three, it didn't make a lot of sense that he'd want to go to the afterlife where his friends were when a bunch of them were currently alive, having been reincarnated at the time.
