Doctor Who does not have strong continuity. The twelve regenerations were sort of retconned in back in the 1970's to make the Time Lords less immortal, and they were already being retconned back out in the RTD era.

That Moffat acknowledged them at all is a giant nod toward the idea of continuity.

(And we can just not talk about the Valeyard.)
