If you give me your definition of whump I can probably help you out. Does angst also count or is whump only if the character gets hurt by outside forces? I've never been clear on that. I got a lot of stuff with Clint doubting himself/self-esteem issues, is that what you're looking for? And, are you into D/s or Omega 'Verse?
Otherwise, what I think fits the general definition of whump:
Alchemical Process - http://archiveofourown.org/works/517930 Gen, the whole team has been taking prisoner by Hydra, but Clint is the only one they use for their experiments. Has a sequel as well.
Dreaming - http://archiveofourown.org/works/397577/chapters/654109 Clint/Coulson, in a way. Coulson turns out to have been a Skrull.
The Damages We Keep - http://archiveofourown.org/works/392024 After over-hearing a couple of remarks about his tendency to land in medical and whether or not he should be on the Avengers, Clint keeps the smaller cuts and scrapes to himself.

I am fine with Omega 'verse. I am fine with D/s as long as there is no humiliation aspect (the dom calling the sub humiliating names and such). Control, praise, and pain (as long as it isn't like a beating) are okay.

Clint was sexually abused as a child and has pictures of himself from that time to remind him that he survived. The Avengers find the pictures, but don't realise the child in the picture is Clint. I'll be honest, I don't care for the ending all that much because I wanted for the Avengers to suffer more, but the thought behind the ending is good. I just wished it came after another couple of thousand words of groveling.
10, 9, 8, car - http://archiveofourown.org/works/370346 Clint/Coulson; Clint keeps reliving the day Phil dies, trying to prevent it (unrelated to Loki stabbing Phil)
Editing this again to point out that all of those have a happy, or at least hopeful, ending. There's a second fic set in the D/s 'verse where Steve collars Clint because of cultural misunderstandings, as well as a second fic where Clint catches Coulson cheating on him with Steve (those where both kink meme prompts), but I feel they aren't as good, though I would be happy to link to them as well. I think I also have one or two kid!Clint fics, where he was regressed to a child and his behaviour points to him having been abused during his actual childhood, if that's also of interest to you.
