I'm not trans, yet I've always identified with Makoto. As a tall girl with broad shoulders who's always struggled with body issues, this secret kind of bothers me. I know there's nothing wrong with trans headcanons and it's great to find a character you identify with, but being told "I can totally picture you as a man" throughout your life due to your body when you're a cis female (who is as traditionally feminine as can be) really hurts. Secrets like this just kind of reinforce that mindset :(

a trans female person has exactly the same problem, but worse?

you basically object to being identified as similiar to a trans female person. why? you're both female.
