I agree. I don't mind them calling each other Snake and Otacon either because it's natural for them, but using their real names does feel more intimate. Snake's whole life is tied up in that codename, so his given name feels especially personal and like one of the few things he has to himself. Again, I get why people wouldn't use it (in part it can feel almost jarring after hearing Snake and Otacon constantly), but it works for me.
