Normally, I don't offer advice on commenting because, as a writer, it's hard not to come off like a jackass for telling people how to comment. I think in this context, though, it might be better received (or at least I hope it is).

This is stuff I say from the perspective of someone who likes getting comments, and who likes to try and leave comments as much as possible. If you want to leave a comment because you liked a fic, but aren't sure what to say, try:

-Pointing out particular lines or elements of a story that you liked - the more specific, the better. I often put a lot of thought into little details that readers (seemingly) don't notice, so I like to know when they do.

-Trying to predict a future storyline. As a reader, I like to have a little fun guessing where a story might go, and as a writer, I take great amusement in seeing what people think of the story know and think it might go.

-Expressing hopes for a character or plotline. Easy to do as a reader, and fun to read as a writer.

-Explicitly stating an implication. If something was implied in a story but never explicitly stated, then stating that implication somehow in a comment is a great way of confirming what you read (as a reader), or confirming that the implication came across (as a writer).

-If they accept concrit, then this is also a good place to suggest something they can work on, or emphasize something you would like to see in a story but don't necessarily expect to.

As a writer, I heartily second all these suggestions. It's also what I do when I leave comments on other peoples' fics, especially the quoting lines or scenes that really struck me.
