I was never a big Amy fan, but I loved Rory, and their relationship, and their friendship with the Doctor. And I was fond of her because she was obviously special to him. Clara wasn't, at least not to 11. She was a mystery and fun to have around but she didn't matter as much to him personally. She does to 12. Companions who are around during or right after a regeneration are usually pretty important. And you do really get the sense he cares for her, and IMO more than 11 did.

I think it's partly because her character wasn't formed until this season either. She was a mystery that lead to the 50th anniversary, she was around because the Doctor needs a companion, but we didn't know much about her, or even her relationship with the Doctor. Both of those things are much clearer now.
