Ignoring the orcs, who I personally don't read as anything but orcs, all actual non-white humans who appear are working for Sauron because their rulers are working for Sauron. So that's an issue.

It's not just the humans who work for Sauron, but also that some of the "less noble" independent cultures are sometimes described with darker skintones.

Thing is, I think people need to keep in mind Tolkien used a lot of classic mythological tropes, including ones about noble and righteous races being taller and fairer. One the other hand, he also put in plenty of subversions to those tropes, with characters of those races failing at being noble and righteous too.
