Have you tried the Johannes Cabal series by Jonathan L. Howard? It's a bit uneven a switches in tone a couple of times ('the Necromancer' is a steampunk satanic morality tale, 'the Detective' is a steampunk airship spy adventure, 'the Fear Institute' is a Lovecraftian fairy tale, and several of the short stories resemble everything from Universal Horror to Indiana Jones), but it is generally very darkly humorous with lots of dark secrets underlying the world. The third book, 'Fear Institute', has most of the things you specified.

Another one you might try is the Laundry series by Charles Stross that I mentioned above. It's a (literally) Lovecraftian cyberpunk spy drama whose hero works for the modern magical spinoff of the WWII British SOE. It has basically everything you're looking for.
