Why would waking up the monster inside Skye, which as you said has been revealed to be the whole Inhuman thing in the most recent episode, make her more likely to understand Ward's entirely human monstrosities?
As previous comments say, this is a threat to violate her and remove her agency. Considering Ward's other actions in that episode towards May, the fact that he's romantically interested in Skye and had already kidnapped her... the subtext is there, and a valid interpretation.
