Yes - Kirk/Spock and Steve/Bucky

Those two spring to mind.

Kirk/Spock in the reboots, given that Spock choked the crap out of him. In fairness, though, I only ship them after the events of Star Trek Into Darkness and I wouldn't characterize Spock as being habitually violent towards Kirk or anything. The circumstances where he choked him were extreme, to say the least.

Steve/Bucky I ship too (although I'm more of a Steve/Sam girl) and they've definitely been violent towards one another. I don't really think that counts, though, given Bucky's brainwashing.

Besides that, I'd say no.
