Canonically, and not including ones of my own...

Hana from Tokyo Godfathers--though far as I can tell, she's straight, just trans, so dunno whether she'd ID with the queer label.

Leonard and Larry from the comic of the same name.

Grakker and Snout, out of sheer nostalgia. (THANK YOU BRUCE COVILLE FOR GIVING TINY ME QUEER CHARACTERS.)

Did he ever! His short story Am I Blue? was probably my first exposure to the very CONCEPT of queerness. (Coville himself is bi.) He actually got into some minor trouble because one of the side characters in The Skull of Truth is gay. (It's the main character's uncle, I think.)

Snout and Grakker are male aliens from the Rod Allbright's Alien Adventures series, written from '93-'98. They're never explicitly stated to be in a romantic relationship, but well, they share a room despite there being plenty of room on the ship, they have pet names for each other, they say how close they are to each other, and there's some weird relationship drama regarding a female of Snout's species that's never really discussed. (This is due to the series getting cut before Coville was done, so some plot threads got stranded.)

I actually got to meet Bruce Coville at a con a year or two ago, and as he signed my copy of Aliens Ate My Homework, I babbled something about understanding that it was likely not intentional, but that Snout and Grakker and the Tar Gibbons (another character, who is not male or female) was hugely reassuring to me as a tiny. And he smiled and told me it was intentional.
