iTunes might automatically copy your music files into the iTunes folder or organize your folders by album and artist depending on what your settings are, but ime that's about all it can and will do with them.

You can set up iTunes not to do this, if you don't want it to mess with your folders, before you import your library.

Not the OP, but how do you do that? I've got to move my music collection from an old computer to a new one, and I'd love to stop iTunes messing it up !
