Seconding the Blackwell series, especially for the mystery aspect! The same developer also did a previous in-house mystery game called The Shivah that's a short bit of intrigue. It is a small indie studio, so their games do start out relatively rough around the edges. But they get progressively polished and lengthier, and the writing's strong from the get-go.

Resonance, published but not written by the same studio, is a mystery with a sci-fi bent.

Actually, heck, GOG has a "Detective-mystery" tag, and Steam has a "Mystery" tag, which pull up the games above as well as other possibilities (haven't played them yet, but I've often seen the Tex Murphy and Broken Sword series mentioned along with Gabriel Knight, and have heard good things about The Last Express).

Also seconding Lucasarts point-and-clicks if you can find them, though they're more humorous than anything.
