On your list, I would put the Doctor with the Master but not Missy. I didn't care for her but I did like Ten/Master.

The only person I've ever been able to ship the Doctor with was the Master. I don't much care for romance in Who and mostly the Doctor comes off as asexual to me, but for some reason the fucked up nature of the Doctor/Master relationship calls to me.

Nine/Rose and Ten/Rose are OTP forever and ever. I like Eleven/River enough to support it but don't feel nearly as strongly about it.

And I haven't seen most of Clara or Twelve, though if their chemistry is at all good I might wind up shipping it because I have a thing for age gap. (I know, I know, Doctor/companion is always age gap. It's the aesthetic.)
