well, part of that is the signature whedon zig-zag. But SHIELD's never been purely white hat; half of the comic universe's troubles come about because Fury's choice to play it too close ends up screwing something up: see Secret War in 2004, where he does some super-immoral shit.

As for Ward, it's still POSSIBLE that he could get that arc. If we can woobify the shit out of Loki, it's not over for Ward until he's cold and dead twice over.
