The age gap is pretty similar, I think the difference lies in other details.
- With Emma, you have: "Known her since infancy, is practically family, and was a major influence on her growing up."
- With Marianne you have: "Met when she was a teen, he sees her as a do-over of his first love, and becomes a patron to her family."
While Emma's that bit older, I think it's more significant that she's as close to independent as it was possible for a young single woman to be in Austen's time (wealthy daughter of a father she can twist around her finger). She chooses Knightley before she's aware of his own interest. Marianne on the other hand is dependent financially as well as emotionally on Brandon and people who back his cause. Still some power imbalance in both cases, but... different squicks for different folks?

I've only watched Emma (2008) and didn't read the book.
I agree with you here though. Usually I dislike when characters have been friends as children and get together later, but I didn't get this vibe from the movie.
