The Bourne movies! It's about a government super assassin who gets so concussed he doesn't remember why he would be an assassin who does such horrible things, and it turns out that the people who run this program of assassins are pretty corrupt. There's three of them, and my mom wanted to protect Matt Damon all of the time.

Person of Interest (tv show) has a premise of this as well as a recurring theme. Ben Linus summarises it in the opening credits. The recurring element of it is how the in-show organizations operate on layers of hierarchies who only think they know as much as what they're given, because there's always someone above pulling strings and hoods over everyone's eyes. There's a particularly awesome episode in season 2 ("Relevance") that doesn't even use the pov of its lead characters, rather using and introducing one from the "lower tier" who handles dirty work without questioning thus far (Shaw).

Also, the IDW Transformers comics if you might be into background stories of corrupt robot politicians rigging a caste system, on top of both Autobots and Decepticons getting disenchanted in their respective factions due to war crimes and more. Even Earth gets in on it, keeping their ulterior motives secret from the public and Bots/Cons.

Aaaaand Orphan Black probably falls into this. I mean, it's about clones who find out they are clones!
