When in doubt, it is movieverse
First of all, most of these issues would be about 1000000X less of a problem if people clarified small details like "hey, btw, this movieverse fic involves some comicsverse elements jsyk" in their AN's rather than tags, since readers don't filter by AN's. Tags are for categories (slash, humor, adventure), specific topics (female characters, BDSM, racism), and warnings (non-con, character death), description and context there should not overlap with filters.
I mean, no one in the history of fanfic has ever tried to filter their fic search by "mostly movieverse, but contains some elements taken from Invincible Iron Man #10-#15" so no1curr if you put that phrase in tags or not. But people HAVE filtered by "Iron Man - comicsverse" so don't put that in the tags if that's not exactly what you mean.
When deciding how to tag it, it mostly just takes some common sense about what kind of audience is mostly likely to stumble across your fic. Sit back and imagine: if I were a comicsverse fan who wanted my fic to be comicsverse - the original source material - would I like some random movieverse assumptions that contradicts the comics floating around in it (like, having Bucky being an adult in WWII)? No, I wouldn't.
However, if I were a movieverse fan, would I like some added comicsverse elements in it? Sure why not, as long as the author makes a note of it so I'm not totally confused, and as long as it doesn't contradict the movie canon.
So basically: when in doubt, say it's movieverse.
For those movieverse fans who don't want any comics elements, give them a warning that this fic contains comics elements by explaining that in your AN, not by sticking "comicsverse" into the tags and gumming up the filters.
(The hard category are the fics that are mash-ups that contradict canon for BOTH the movieverse and the comicsverse. IMO those should probably just be labeled "AU" for both universes.)

1) No? Don't tag it. No, stop, don't do it. I don't care what you think you learned from that wikipedia article, unless you have read the relevant comics for the elements you are using, absolutely not.
2) Yes? Okay, then. How prominent a role do those comics elements play? Is it just throwing in some minor characters? Or are you actually using comics characterization and/or major characters from the comics?
And in the end, the ultimate question: will this appeal to someone looking for comicsverse fic. I have read quite a bit of XMFC fic, and I'm a comics fan as well, and I can honestly say I don't think I've ever seen a XMFC where the tagging was justified. (Though weirdly, I can think of an MCU fic which would be justified in a X-Men comics tag.)
