For me it depends on how much their characterization and relationship dynamic rely on that backstory. If they don't feel like themselves anymore, it just doesn't work for me no matter how much I like them.

That's true too. Even wacky AUs can keep the characters' personalities intact enough to be enjoyable, but there are some cases where I legitimately don't believe certain characters could have become the people they are without the relationships they had with one another in canon.
