Some good author wrote a great fic for it. Other good authors liked it and got inspired to write fics as well, which were also great and made a lot of people ship it, most of it good writers.

Seriously, I was there in the beginning of the Clint/Coulson ship and the amount of great fic was amazing. You could just read any freshly uploaded fic because it was bound to be well-written. Most people just shipped it because the fic for the pairing was so good. And then it kinda snowballed.
