"Samus quit this organization that he's a high ranking officer in because she wanted to do things her own way. Somehow she has forgotten this part of her character and literally does whatever he says, and not until he says it, for most of this damn game. Either she has brain damage, he has some sort of moron inducing telepathy power that also affects him while he has it on (why wouldn't he want her to turn on the lava suit? She's doing stuff for him and he legit wants it done) "

What I understood from the game was that Samus was clearly traumatized from losing the Baby Metroid and so encountering people from her past -- Adam, especially -- wasn't particularly good for her mental health. He was clearly still upset with her for leaving the Federation and I always felt that this was Samus being stubborn as hell and trying to prove how tough she was because his opinion matters to her.

On Adam's end, he's monitoring everyone, so I think he wasn't aware of Samus being in that situation until he checked in on her. He was probably working with someone else until then.

Of course, the actual answer is that this is for gameplay related reasons -- it's meant to challenge the player.

But...yeah...that's my in-universe rationalization for it.

I find it kinda funny how Nintendo expected this to bring in more Japanese players, but instead they barely cared and it tanked everywhere else.

Which would've made sense if she left dramatically or because of some misconduct or going against his orders but NOPE, he's just pissed she left period.
