Nah, I'm with you OP. I also played the game way late, and while I didn't do anything to her, boy did she annoy me. What part of the fact that Cole didn't remember jack (and that even if you aligned yourself as evil, at the beginning he gives no indication that he wanted to blow the city to smithereens) somehow equate to "You murdered my sister"? As much as an allowance as I can make foe grief making somebody crazy, that kinda stretched my suspension of disbelief.
