I have super strong preferences about who tops and bottoms in my primary fandom, too. Part of it is because I read my favorite character as a bottom, but part of it is also because people tend to write the other half of my ship a certain way when he bottoms, and it just doesn't fit at all with my interpretation of the character. It's not wildly OOC, but just enough that it pulls me out of the fic. Plus, my favorite character bottoming is just hotter.

Mostly I just skip the sex scenes if the other character bottoms.

+1 to all of this. I like the generally-preferred-top character in my fandom to bottom, and a lot of that preference is because fics where he tops have the other character being written as ~so delicate, so beautiful, mouth/hands/lithe figure meant for sin~ and it actually squicks me at this point. If a fic is top!my favorite but somehow manages to avoid that, I'll enjoy the fic but just skip the sex scenes.
