I could be smashing this/confusing this with the book, but didn't they discover towards the end something that implied the dinosaurs had found a way to create their own lysine?

It actually didn't bother me when I saw the movie, though, because I assumed when I read somewhere that it was "the same T-Rex" they meant the animatronic thing, not that it was the animatronic thing and meant to be the same dinosaur in the movie.

That's only in the book. In the movie it's just kind of handwaved as one of those things that falls under "life finds a way".

It is the same dinosaur, though; she even has the scars from the velociraptor attack in the first movie.
