This is a mugshot of a generic 90's anime girl, and as I haven't watched any of those in years, I wish OP had bothered to label this. (or really, everyone just labeled their secrets, that'd be nice)

I feel like it's Gundam Wing or Utena, but can't remember at all...

You're not delusional. That's basically the intent behind Nanami's character. She's set up like an awful person, becomes the target of scorn and ridicule, but then reveal how she's manipulated and used by everyone around her and then actually puts her in the position of the audience once she's living with Utena, Anthy, and Akio near the end of the series. Most people just can't get past her portrayal in the early episodes to see what the show's actually trying to say about her though.

Anyways, it's pretty obvious near the end of the show that she's the way that she is, because she was being manipulated and used by Touga.
So you're note that far off from the "manipulated woobie" part, OP.

It happens in a flashback. IIRC, she gave Touga a kitten for his birthday when they were little kids, but then she got jealous and drowned the kitten because he was giving it more attention than her.

Maybe it's just me, but I never thought she *intentionally* killed that kitten. She was jealous of it, and she was a little kid, so she put it in a box and dropped the box in a river, where it, as I recall, floated for a while before overturning. A little kid that age, I think, might very well have just thought 'I'll send it sailing down the river and it'll go away and never bother me again!' She looked horrified when it drowned, but she couldn't face up to it...

If she'd, say, plunged it in the bathtub and held it under, then I'd definitely say she had much worse issues. But as it stands, I always thought of Nanami as screwed up and petty, but ultimately a really sympathetic character by the end.

I don't think you're wrong. She's done some really bad things, but she's still a pretty big woobie in the end.

I wouldn't go so far as to say she's an actual woobie, but she definitely has some extenuating circumstances. One of them being that she's 13 or something.

The other being that she was basically raised by Touga who only misses out on being the biggest dickbag ever because Akio exists. I mean with him as a role model, it's no wonder she's fucked up...

I did like her, in the end. I liked that she actually grew up and matured and changed. She even tried to warn Utena, which was nice.

Wellllll, I do feel a little sorry for her. She's a bit derangered but she's also pretty young and seems really lonely. Doesn't excuse her cruelty, but she's not entirely evil, just heavily flawed which is what makes this show great.
