This. It was very clear from her storyline that her issues stemmed from her being in a very male-dominated field and fearing that she wouldn't be taken seriously unless she pretended to be a man. Unless my memory is wrong, she outright says as much on more than one occasion in the game.

Heck, in the Epilogue she's voluntarily wearing women's clothing. A transman wouldn't be doing that.
