I don't have a problem believing she's changed that much, tbh. From the beginning it's clear that she admires Finch and obviously worships the Machine. The Machine forced Root to stop killing (iirc she says during her stay/escape from the psychiatry that she can't kill or the Machine will stop talking to her) so it's not too big of a leap to think that their arguments during her stay was about her lack of morals. Especially early season 3 Root would have done anything to keep her connection with the Machine, even if it meant changing a lot about herself.

And she hasn't changed that much at the core. She still takes huge risks with her life because she trusts Harold/the Machine, she doesn't really care about hurting and/or torturing people and when she was going to kill that woman whose laptop Harold corrupted she wasn't remorseful about killing her, but about hurting Harold and the real chance that she would lose him as a friend.

(I love Root's character development and rewatching her early appearances.)
