YGO had some very dark themes. (I mean technically it's an ongoing show but I haven't watched much of the later series. Referring specifically to DM here.) Peoples' souls being banished/taken for captive, for example. That happened a lot. Some psychological torture too and some major angst.

...and I'm not even talking about Season 0, here. That's a whole 'nother can of worms. (Though that might not have been marketed towards kids.)

Oh, season 0 and the manga was definitely marketed towards kids, though maybe a slightly older demographic than the anime - I think 12-14 year olds or something around there? Japan just isn't so anxious about exposing kids to fictional dark ideas.

Also, the entire Egypt backstory in season 5 was sooooooo messed up. In a good way. Re-watching the earlier seasons now always makes me choke up a tiny bit every time Kaiba calls out the Blue Eyes White Dragon.

The Kaiba + Blue Eyes reveal is honestly probably one of my top ten favorite plot twists of all time, and not just in kids shows or even TV shows, but all time, mostly because there was just such a long 200+ episode stretch of entrenched character establishment starting right from the pilot and continuing throughout every single arc regarding Kaiba's obsession with that one card.

Well, Season 0 was based on the manga which was marketed to a young audience so I think it counts.

The other YGO! series count too, at least partly.
All the Dark World arc in GX (main character snapped), the first half of 5D's (discrimination, abuse of authority, let's not even start with the stories of the Dark Signers), the Barians in ZeXal (Vector, just... Vector) and ARC-V got dark pretty fast (main character already lost control for unknown reasons, there's hints of forced people's fusions, the discrimination faced by commons is even worse than in 5D's).

Also, ARC-V has war zones and kid soldiers. Properly trained by an adult kid soldiers who enjoy destroying other worlds.

Everything about poor Ryou Bakura is straight up nightmare fuel, no joke. I'm in my twenties and even now just imagining what it must be like to be stuck being him creeps the hell out of me.

His manga/season 0 backstory, with his friends dropping into comas every time he played with them and being forced to leave school after school, before he knew what was wrong with him, is just an extra pile of nightmare fuel on top of everything.
