I was okay with Prime's death as someone who was a fan of the cartoon, I mean I cried... but the part I still find Ironic is that Duke's death in the G.I. Joe moive was written out, because of it, and character death made more sense in a war story involving a mortal who had not previously been torn to shreds and come out okay.

The only death that really took my 9 year old self by surprise in that movie was Starscream's. Even then I'd see enough movies to know that the old hero dies to make way for the new, the big villain gives way to another for the new to fight, that other characters are there to raise the stakes and that Kup was kinda hot (okay, not strictly relevant to the death count, but you needed to know). The comedy characters like the Dinobots or Starscream were supposed to be safe. Especially the comedy relief villain, he always gets away. Always. Then Starscream died. That really got me.

Also why Ultra Magnus didn't die after getting blown apart, I still do not understand?

When I look back at my reaction to the movie... I must not have had a strong connection to the season 1-2 characters because I didn't react at all to their deaths. I did however cheer when Optimus came back at the end of season 3.

I'll note, I was 8 when the movie came out and I watched it in the cinema. When I got into the fandom as an adult, due to the Bay movies, I was a bit put off by how hated Rodimus, and to a lesser degree Ultra Magnus.
