It's the scary buzzard-like puppets and the way they tear apart one of their own, with bits of intestine flying everywhere...

And the essence-sucking. I didn't find it cover-my-eyes scary, but definitely a bit disturbing. (Were there intestines, though? I remember them tearing off garments as a public humiliation but I might be thinking of the wrong scene.)

I only remember them pulling clothes off the Chamberlain and kicking him out. You might be thinking of that scene with the orcs in The Two Towers?

Came here to say this. I don't think the Skeksis killed that one character, but they were grotesque-looking creatures that would probably freak out an easily scared child.
