The first novel I seriously read that was not a children's book, "Dream Thief" by Steven Lawhead, had the main character have a spiritual experience while stuck away from base on Mars, just as a dangerous dust storm was approaching. He then met a martian who had a very spiritual outlook.

I also read a duology by the same author ("Empyrion", I think the name was) right after where a guy on a team investigating a colony had a religious experience while being subjected to sensory deprivation brainwashing.

Sci-fi with religious themes exists.
