I love you for saying this, OP. I feel exactly the same way. Mulder/Scully isn't even my current ship, but I've never loved another ship even close to as much and I'm not sure I ever will. They were truly epic, but not just epic; there was also a kind of ideological depth to their relationship. The fabric of their relationship was woven out of the show's overarching themes: the nature of truth, of conspiracy, of science, of that which challenges what we think we know, the will to know, the fear of knowing. The necessity of staring down falsehood and facing the scary big questions, and the bravery it takes to do so.

Mulder and Scully brought their (not always certain, not always correct) takes on these issues to the table, week after week, for so many years, and they just kind of threw their ideas and ideals and convictions at each other, in the hope that they could do good work, and survive the day, and maybe even save people. AND I JUST LOVE THEM SO MUCH OKAY.

I don't expect other people to feel the same way, but I do tend to raise a brow at some of the ships that people compare to Mulder/Scully. Sydney/Vaughn from Alias? Caskett from Castle? Booth/Brennan from Bones? I have at least moderately shipped all these pairings, but in my opinion these ships all pale horribly in comparison to Mulder/Scully (Though I do understand where the Booth/Brennan thing comes from, since their canonical dynamic so often seemed to have been mined directly from the XF fandom's fluffier, shippier MSR fanfic.)

What was it Mulder said in...Season 5, episode where the bug guy was "hiding in plain sight"? "You are my one in 5 billion."

They have such a complicated, fascinating relationship. "Never Again" is one of my favorite episodes for just that reason.
