She didn't hide the experiments from everyone. In fact, it's a major plot point in the entries that she happened to have permission to use the bodies for research.

She just wasn't sure what to do when things didn't go as planned, and then suddenly got worse. I mean, shit, how do you explain to people that those family members you said were okay are suddenly melted into puddles of each other to form new entities that all have multiple consciousnesses?

As for the anime thing, I kind of never feel bad telling Undyne it's real because, holy shit, this game pretty much is Anime Is Real itself, especially Undyne and especially the ending where you manage to win by pure Power of Friendship.

As for the Mettaton thing, yeah, well, there were other ulterior motives, too, including that Alphys didn't want anyone to die. Not the human and not Asgore, either. That's why she wanted to convince Frisk to stay--not just so she could feel special. That's what Mettaton assumed it was.

Alphys' growth is all about gaining enough confidence in herself to be honest. So yeah, by the end of it all, she's become trustworthy and stable again because she realizes that people give enough of a shit about her that it's okay to be honest. Shit happened that was't her fault, she panicked and began lying because she didn't know what else to do, and then with Undyne I got the impression it may have begun as a joke that Undyne took seriously and then Alphys didn't know what to do because she didn't want to crush Undyne's views (and for once Alphys felt BETTER about herself).
