You might want to start with what you want the magic systems to be able to do and what it absolutely cannot do.

Why do the two clash? Is it a problem of religious intolerance? Do the religions each believe that the other is evil or wrong somehow? (one system contains things that are a taboo in the other?)

The idea is that magic has always worked a certain way but a big change coincides with the arrival of evangelists of this other religion who use magic differently, so they end up scapegoats.

In this world, magic is drawn to objects that have a lot of strong feelings attached to them. A lot of people end up thinking the magic comes from their religion when there are objects that are significant to the religion that would end up attracting magic (like say crosses in Christianity) and they don't realize that any item can become magical if the conditions are right.

Now I need to figure out how this group's magic usually worked, what changed, and why it changed.

I could always move the story to one of my other worlds with different rules if I can't find a way to make this work.

If power comes from concentrated feelings, maybe the arrival of a new religion means enough people lose faith in the old religious symbols that they lose some of their power. And then that is blamed on the old religion.
