I'd say Ouran, except I've never heard of anyone complaining about that one for being silly comedy. There's also a number of series I could mention that have a lot of comedy, but are still famous for their "deeper" parts (Honey and Clover, FMA, Princess Tutu, Ikuhara's works). Honestly, my problem is that Chobits is the worst offender in Clamp's attempts at being philosophical. It uses fanservice subversively, yes, but that subversion is to preach a moral that is ridiculous.
