The Chronicles of Thomas Covenant series. In the very first book the main character rapes a girl. I should have been done at that point, but just the writing style and the setting really works for me.

Are you supposed to root for him?

That usually makes the difference for me. I sometimes like reading books where the main character is more of a villain. It can be fun, but I like to know the author doesn't condone the character's actions.

If it's obvious that you're supposed to see the character as a totally good person whose actions are all excusable or just perfectly fine, that bugs the crap out of me.

In the sense that he's the over arching hero of the series and the only one who is capable of defeating the main big bad, yes. But the book doesn't justify the rape (it happens in the context of the character being a leper who finds himself in a new place where he suddenly has feelings again, and he knows he did wrong the instant after he does it) and makes it clear the character did a very bad thing. And from what I've heard it has some big consequences later on both for him and for the entire fantasy world the series is set in. I'm only on book 1 right now so I'm not sure what those are.
