Functionally speaking, the only real difference that has been repeatable is that men are sliiiiiiightly better at spatial reasoning than women (i.e. turning an imaginary block around in your head).

Structurally speaking, on average women seem to have more nerve tracks running through the corpus callosum (the area of the brain linking the left and right hemispheres) than men do. I don't know whether or not fMRI studies have bourne out the theory that this makes them better at using both hemispheres for processing.

The only other thing that reliably differentiates gender and sexual behaviour is the medial preoptic area, which is enlarged in female mice that are exposed to exceptionally high levels of testosterone in utero, and becomes smaller in male mice exposed to estrogen in utero. There are theories that this contributes to homosexuality and transsexuality in humans, but again I don't know if any studies have bourne that out.
