I've seen some good stuff exploring minority perspectives through in-universe concepts. For instance, today I read a fic where a character who uses prosthetics is examined from an amputee perspective. I think a lot of problems come from trying to deal with an issue in a canon where that issue doesn't really fit (like introducing homophobia into a setting that comes across as very tolerant.) Beyond that, there can be issues with twisting characters out of their established personas (demisexual Tony Stark!), or making likeable characters excessively ignorant and bigoted for the sake of the plot. Everything else is an issue of how to write about an issue in any story, canon or fanon.
