Not familiar with yWriter, but if you're really into writing a certain way, with a bunch of notecards and storyboarding kind of stuff and other bells and whistles, and you don't mind investing a good chunk of time in tutorials (the "short" one on youtube was seriously an hour long), Scrivener might be worth it to you. I keep maybe a couple pages of basic notes just so I won't forget anything, so it's way too much program for me. I have an original trilogy of standalone but interconnected books that I keep track of with a chart-making program (ClickCharts, very easy and free), but that's as far as I get into that kind of thing.

Oh wow.

This is an incredibly random tangent, but I remember you - not that we particularly knew each other or anything - from the old LOST/Ben Linus fandom.

Good to see you're still out there, writing.

Oh hi! The Ben community just up and disappeared one day, very unfortunate. I've been writing forever, since that's how long it takes me. :D
