More ending spoilers
The game does make you choose whether to fight with Amita or Sabal and take a side in the revolution, but it doesn't actually make you kill one of them at the end. You can choose to let whoever you want go free and then proceed to confront Pagan Min (in my ending I sided with Amita, but refused to kill Sabal).
During this ending, you also get the choice to either kill Min or let him go. If you choose to let him go, you get a slightly different speech in which he says something along the lines of "I leave Kyrat to you; you can choose to save her people, or burn her to the ground". I'm paraphrasing, because I beat it years ago at this point.
So tl;dr... It's implied that when you refuse to kill one of the revolution leaders and you let Min go, you fail to prevent a civil war from happening between Amita and Sabal and Ajay can eventually become the next totalitarian leader.
I only wish they worked this into the dlc, but there you go.
