And we've already had major red flags that at least some of the people behind the Accords have agendas of their own and those agendas include treating super-powered people as weapons to be used at the whim of the powerful, not as people with rights.

See the way the Avengers were only given three days to look over and sign a legal document over an inch thick. Or the way Ross equated Thor and Bruce to nuclear warheads. Or the way Wanda was put under house arrest without even telling her, or Everett Ross scoffed at the idea of giving Bucky due process or a lawyer. Or the way Sam, Scott, Clint and Wanda were all carted off to an underwater, black site, high-security prison somewhere in the North Atlantic. That place took years to build, and a treaty like the Accords takes months if not years to negotiate.

Pretty sure the Avengers were only given a few days to look over the accords because it's a movie.

Nothing legal in the MCU makes sense or did you think it was accurate that Natasha got to walk away scott-free after dumping classified documents on the internet? Or that Frank Castle went to trial only, like, 1 day after being arrested?

AYRT's other points stand though. The moment Ross showed up that was a huge red flag for the audience that this deal wasn't going to be as on the level as it was presented to be. The revelation of the prison in the last act was just confirmation of said foreshadowing.
