I think of it as building outwards. The earlier stories provide a starting point, and newer stories explore other situations and possibilities. This can even mean amending and reconsidering what has gone before, though hopefully not running roughshod over it.

I once saw a summary of how each Metal Gear game approaches the concept of free will. One's about free will vs. genetics, another's about free will vs. environment, etc. According to the list, the first one to not have Hideo Kojima involved took a step back and examined why free will is so important in the first place. I never got into Metal Gear, but that seems like an interesting approach to take.
