For me personally it would depend on how much focus there was on the NOTP. If it's taking over the show like sometimes happens when couples become canon, then yeah, I'd drop it. But if everything more or less stays the same except occasionally you have to suffer through a scene of your NOTP...meh, that's what fast-forward and fic is for. Also, how is your OTP doing? If their relationship is being ignored in favor of your NOTP that's one thing, but if they're still good, you can still ejoy those moments and ignore the rest.

Caveat: I don't think I've ever really had a NOTP. I pretty much always have OTPs and then anyone/thing that gets in the way if that bothers me. But I'll admit the degree to which they bother me can vary greatly.

Finally: have some faith/keep hope alive. I was a House/Wilson fan and did not like the idea of House/Cuddy partly because the show kept pushing it. When it finally became canon I despaired. But it wasn't just us H/W shippers, the H/C fans too. The characterization suffered, so did the plots, the whole show became a mess and ratings tanked. I was about ready to give up on the show, many already had. Then the actress playing Cuddy left. The final arc of the show was dedicated to House/Wilson and they literally wound up riding off into the sunset together. In short: just because your NOTP is canon now, doesn't mean your OTP doesn't still have a chance.

Haha, that was literally my exact same reaction/experience with House.

I had already stopped watching due to waning interest before Canon!H/C, but came back at the end for the H/W.
