I tend to prefer more neutral characters myself, over heroes OR villains, but if I like a villainous character, it's because they're entertaining and perform their role well.

Like... let's see... Bill Cipher. He's hilarious, his design is interesting, his motivation interesting, and I love that in his limited ways, he's extremely powerful... but he also has extremely prominent weaknesses. I feel like it's a very hard line to walk, having a villain be not too powerful and not too weak, but I feel that show nailed it.

I would never want to hang out with him, nor would I really be interested in reading fic about him, or seeing human designs of him... but I did tend to get excited every time he showed up on screen. I felt like he really helped the heroes shine by giving them a good antagonist.

In other words, I enjoy him on a design level, if that makes any sense.
