Having affection or being fond of someone =/= has feelings for them. Joker treats Harley like a piece of property. The reason he wants her back because he feels entitled to his property and that it belongs to him. That's how psychopaths work and has nothing to do with genuine feelings.

It's more of a my favorite toy was taken from me, I want it back kind of thing.
